Genomic sequencing of antibiotic-resistant pathogens is transitioning from academic research to routine surveillance in Africa, thanks to the Africa Pathogen Genomics Initiative (Africa PGI) network. Launched in 2022 with initial funding of $100 million from the US CDC and the Wellcome Trust, the network has reached a symbolic milestone by installing its hundredth sequencer in an African public health laboratory. The 100 sequencers — primarily Oxford Nanopore MinION and Illumina MiSeq platforms — are now operational across 35 African countries. Over 1,500 African scientists have been trained in sequencing techniques and bioinformatics analysis. In 2025, the network produced more than 50,000 genomic sequences of resistant pathogens, contributing significantly to understanding the molecular epidemiology of AMR on the continent. Dr. Christian Happi, director of the African Centre of Excellence for Genomics of Infectious Diseases (ACEGID) in Nigeria, stated that "genomic sequencing is no longer a luxury reserved for research laboratories in wealthy countries. It is an essential public health tool that Africa is now capable of deploying at scale." He cited Nigeria's example, which now uses routine sequencing to guide empirical treatment policies in its referral hospitals. The Africa PGI network has also developed a cloud-based genomic data infrastructure, hosted on the continent, enabling secure sequence sharing between countries while respecting data sovereignty principles. This platform feeds an early warning system capable of detecting the emergence of new resistance mechanisms in near-real time.
